Phylogenetic analysis of the sequence and secondary structure of the ribosomal RNA (rRNA) genes coding for the internal transcribed spacer units suggests that Lycoperdon echinatum forms a clade with the puffball genus Handkea, separate from the type species of Lycoperdon, Lycoperdon perlatum.
